Thompson played 34 games for the Huskies as a sophomore in the 2016–17 season after being selected by the Blues in the draft. While representing Team USA in the IIHF World Youth Under-20 Championships in Canada, Thompson missed two games, helping him win his second gold medal. In his 34 games, Thompson leads the Huskies in scoring with 19 goals and 32 points.

On March 7, 2017, Thompson decided to end his college career after the Huskies’ season ended and signed a three-year, entry-level deal with St. Louis Blues. He quickly signed an amateur trial with The Blues’ AHL club, Chicago Wolves, to equalize for the 2016–17 campaign.
